A prototyping lab with various kinds of fabrication machinery.

An underground bedroom that's as dark and quiet as a tomb.

A 'naughty' room for guests.
If they get too overbearing or need to go, then take them here. Once inside you can direct them to a point on the floor where a trapdoor is to dispose of them.

An open air shower, that is protected but also open to see out and the sky.

An inner patio with climbing plants and some perilously thin steel stairways.

A winding path to the entrance, with mossy steps, and perhaps even a moongate, with torches or statues or canvas banners marking the way, or the door.

A fire pit in a sunken living room with pillows all over the low-couches, surrounded by a two-story library.

A room with a glazed roof for stargazing.

An partly-underground computer room / workshop with rough cut granite walls and large glazed wall that can be opened with some huge mechanism.

A very small bed room with a low ceiling and cozy wood everywhere, with a small window with a seat, for the perfect sidelighting.

A wide verandah overlooking a landscape, with a large fruit tree and a hammock.

A reflecting pool on the roof, that flows down like a waterfall and into a japanese pond with a Shishi-odoshi.

Textile divisions instead of most doors.

Mechanical external metal shutters for all openings.

A a large, dark stone room with a single opening in the roof, so the water drips in and the sun dramatically cuts into the space, for contemplating the futility of existence.

A tower. With my bedroom at the top.

-Plus a lot of the things others mentioned in the rest of the house. Maybe some ramps/skatepark type stuff for playing on while traveling to different locations.
The tower is the important part though.
